Mix up a little devcon, 2 ton, 30 minute epoxy and cover that area with a light coat. You can use an acid brush to apply it.

yes, with high grit sandpaper. If not satisfied with the finish put on another coat.

Devcon 2 ton would definatly be best and the strongest, you can use clear nail polish but it will eventually yellow. If the ding is not very deep just a couple of coats with a brush will work. Be more worried about sealing the the bait than filling it in. The epoxy will be dense compared to the balsa wood and compleatly filling in a deep ding will throw the action of the bait off. The fish wont notice the ding anyhow.

I saw balsa wood crank baits on ebay a couple of months ago. Try Dixie Marine in Cincinnati Ohio They may still sell these baits, I have been told they sell a lot of home made baits also. They have a show coming up I believe the first of the month with seminars Etc. they are a ranger boat dealer.
