Here's a link that might help with some remedies to keep the humidity down in the boat, the cause of the mildew, and some suggested methods to reduce mildew and how to clean it up. Lenghty, but seems pretty thorough.

I like too air my boat out when ever i can seems too be working for me
I keep Arm & Hammer Baking soda in all my boat storage boxes. I figure maybe it will absorb some of the bad oders that don't belong in there either.
Good luck,

Air flow.
Is it possible to keep your rod boxes open or are you concerned in you locale with theft?
Stoner, I have the same problem. I sprinkled baking soda in and let it set for couple of days. I don't know if will work long term but it seems to have helped. I def. leave it open in garage most of the time now. I saw some stuff some where for carpet mildew. When I find it again I will let you know.
rice in a knee high stocking moisture gone. ( uncooked of course)
I'll try these, thanks for the advice. I need to start leaving the lids up too.

Who makes the boat your speaking of ?
This happened to my boat after I washed it. I pulled her out of the garage on a couple nice days in a row with all the lids up and let her dry out for a few hours at a time. I also took a shop vac to the compartments to get all the moisture I could out of the carpet.
