I've never heard that they're not allowed to, it's just that very few of those merchant ships are armed. But I think more and more are taking precautions these days. Look at the last paragraph of the quote from CNN: "Last week, one pirate was killed and several others were detained after a private security team thwarted an attack against a Panamanian-flagged cargo ship, the MV Almezaan. A European Union naval force was called in to assist the vessel."
I'd be interested to know what form this "detainment" takes. I hope they're not returning them home! If they don't just blow them away on the high seas, then at least the pirates should spend the rest of their lives in prison.
