I've found over time that they get corroded and have impact on both charging and battery power to what ever being powered. Just a thought and possibly what is causing on-board charger to not charge the batteries. Might also be a good idea to check the water levels (distilled water if adding any). Good luck.

I had this problem. I had to remove my connections, clean them with a wire brush, then everything worked adequately. This was on a brand new battery. The other thing I would check is that the charger doesn't have a blow fuse. I had one connection on my Minn-Kota charger that would not charge up all the way because the fuse wasn't making good contact in the fuse holder.
