I have quite a few friends that stay at Jamestown Marina. Hotel Suites that would accommodate adults and kids and cabins. The docks are right there. State Park is across the bay with cabins, hotel rooms and docks and an indoor and outdoor pool plus a real nice place to walk down to a shale beach at the water by Low Gap Island. That beach would put it at the top of the list for me especially with kids. There are some nice cabins in the woods right by there too. I think you have to make reservations pretty far in advance.
Alligator II is pretty neat and they have places to stay near the docks. Just cruise around one day with everybody and take a look at em all. If you are interested in striper fishing, in the summer to a degree it takes place from Jamestown to the Dam. Talk to your guide about that. If you are into fishing and want to sneak out before everybody else wakes up in the morning it may be important to strategically locate your sleeping quarters near boat ramps with quick access to the places you want to fish=more time fishing.
